isnt it better to buy a nightguard that goes over my lower teeth that have been worn down over the years?

Wearing a custom dental guard on either the upper or lower teeth will protect both sets of teeth. Typically you would want to wear the guard on the teeth with more structure for a more precise and stable fitting custom night guard. The opposing teeth with more wear will still be protected as they will glide across the surface of the bite surface of the night guard.
